Under Preferences/Sales Tab/General There are two preferences that should NOT be checked if you would like to convert sales orders or purchase ordered to smart orders.
The first way is through the Purchase Order, Sales Order or Invoice screens there is button called "Copy to Smart" in the middle of screen. The second way would be by clicking on your left hand side of the screen your Purchases module, the top row will have a single entry for Smart Orders.
